She could have stayed in the main tank until she was almost ready to give birth. Then a breeding net/box is fine. The babies would need the new tank. You can probably take a water sample to your local fish store, and they should do one for free. Without some knowledge of your water quality, it is very hard to give you an absolute answer as to what was wrong. Are your fish in your main tank doing well? If so, it was probably just the water quality of the newer tank you set up for your female. If your other fish aren't doing well, you will need to get a water sample to test it too. Water parameters are an important indicator to whether your fish are just experiencing a water quality issue or it is truly a disease. Fish hide their illnesses very well, so it is usually hard to say what is wrong with a fish without symptoms and water parameters. So whenever you can afford or care to get a testing kit, it would be helpful for proper diagnosis. Just a suggestion.

Also, your water in the new tank for your female may have been fine... your female may have died from pregnancy complications. So, as I said before... right now there are many possibilities.
