Jaime and Destany both had great suggestions. I have tried the Feliway Comfort Zone with my cats and feel it works wonders. Also I've heard many praises for the Bach's Rescue Remedy but haven't had any reason to try it. I have 4 cats and once brought in a little stray kitten that I'd found which had been dumped (after vet check). My big cat all acted like I'd brought in a big monster and hissed at the poor little kitten. The kitten was very bold and just walked up to them like she didn't notice anything and after a week or two, they all got used to her and most of them started playing with her.
You might try exchanging their body odors by rubbing one with a hand towel and then rub that hand towel on the other cat so that they both smell the same. But it will take time, maybe a couple of weeks. They will eventually learn to tolerate each other and in the meantime, keep an eye on the smallest one so that he/she doesn't get hurt by the bigger one.
You didn't do anything wrong or mess anything up. What happened with your two cats is the usual cat behavior. Cats react to anything that smells different.
