I think you are right on target here - I'm not sure from your post how long your kitty hasn't eaten, but since the vet is actively involved you have done all you can for him at this point.
Shots do take a kitten down a bit and perhaps this is what is ailing him. By all means if the kitten doesn't eat tomorrow, give the vet a call. More than likely it is from the shots and tomorrow he will be up and bouncy again. If the kitten shows signs of acute distress - difficulty breathing, heavy panting or total unconsciousness - get him to an emergency vet ASAP. Otherwise give his little body time to recover!
