I don't think the cat has fatty liver disease if he is eating normally - which he seems to be doing at this time.
Since the cat is under the care of a vet, you have done the most important first step. Unfortunately if no obvious cause presents itself your vet has no other choice but to try more invasive testing. It is sort of a case of hit/miss.
From reading what you have written, your vet seems to be top notch - especially in regards to trying the food out for a food allergy.
Have you posted this under the "Ask the Holistic Vet" folder? I would urge you to do so. There is also a veterinary help line from Cornell University, although it costs 45 dollars to do so. The number is 1-800-KITTYDR.
I hope you can get to the bottom of what is wrong very soon. Poor baby. Even though he seems to feel well, it is obvious something is going on! -----
