Thanks for taking in this precious baby. You most liklely saved his life and he will be forever grateful 
Your vet is being extremely cautious regarding isolating the newcomer for so long. Usually, once I know that a newcomer is FeLV negative I no longer isolate the kitty. But there is nothing wrong with a longer isolation period if that is what you choose to do.
