I would say keep him. I don't think he would be eating if there was any pain there. Sounds like he has a good home now and is healthy. I don't think it is genetic but I wouldn't take any chances breeding him down the line.

I bought a Boa 15 years ago that it's head was cocked to the right or left when born and after a few years he grew out of it and was a normal healthy boa that is still alive today.
