Once a snake opens its jaws to eat, it looks very misaligned. If he was having trouble trouble with it, I would have just left it in there over night. If it is bigger than normal (though I think you mentioned it was smaller so this may not be an issue) he could also refuse it as being too big to get down. Some snakes just are more finiky on how their prey goes down...maybe he just didn't feel comfortable with you watching him trying to eat the mouse and he spat it out in favor of finding some seclusion in his hide. If you left him alone with it and didn't bother checking till the morning, he probably would have eat it fine.
