the female will typically reject any bad eggs, and not include them in her coils. if you are unsure, go ahead and incubate them. no harm is going to come in having them moved around a bit shortly after laying.
Chad once dropped an egg box of leopard gecko eggs, perhaps 200 eggs total, down a 10 ft flight of stairs. eggs everywhere. he put it back together, at random, and most hatched just fine.
