Sounds to me like you may be knocking it back but not getting rid of it. Take them to a competent herp vet for a swab to find out what they've got and what will kill it. A regular vet might just prescribe Baytril and that might not work expecially if it's been in them for some time.

Once on meds you'll need to keep them on a paper substrate that you can change frequently and clean and disinfect their tubs, and racks often (everyday) especially if they are bubbly or coughing. Take care not to cross contaminate, use hand sanitizer between each snake clean (or change) any tools you might use between tubs and raise the temps up a bit while they are on meds and don't forget to use all the meds even if it seems like the snakes are better.
