My wife has allergies and asthma and she is allergic to rats. The rats cause a typical, runny nose and sneezing response. The pine pellets we use are very aromatic. If I go to the feed store and pick up 6 bags of pine pellets, she can't ride in the car without the fumes bothering her asthma, but that is not a typical runny eyes and nose allergic reaction. Your rat room is probably full of a fine pine dust / rat residues, regardless of the fan. I doubt you will see any change by switching to another rodent bedding, but one thing you can try is bring home some pine pellets straight out of a new bag and see if that bothers her. I doubt it will. She is most likely allergic to your rats.
