It depends on whether the rot is due to a fungal infection or a bacterial infection. If it's fungus, it tends to be symmetrical and often covers the shape of the scute and can be treated with over-the-counter anti-fungal such as clotrimazole 1%, with a daily application and keeping the turtle dry except for feeding and soaks. On the other hand, if it's a bacterial infection it will need injectible antibiotics to heal properly. Some shells rot from the inside out and need intensive care, so it's best to take your turtle to a herp vet immediately to find the course of action. You can find a vet listed at anapsid.org.
