Yes you will have to drill a hole in the cage. You shouldn't fret about this because it doesn't really hurt the cage and it won't change its appearance or anything. Here is what I would do for the set-up. You want to plug the heat pad into the thermostat. Set teh thermastat for your desired temps and it will contol the heat pad. Put the light on a timer. The times that the light is on it will naturally raise the temps a little and when it is off it will drop. Use seperate thermometers on each end of the cage and adjust the thermostat accordingly to get the temps right.

Even thought the heat pad does heat the floor of the cage it will adiate heat throughout the cage also. Anyway, I hope this helps a little and if you have more questions don't hesitate to ask. Todd
