First generation inbreeding should not be a problem. Many monitors have been bred in such fashion with no apparant problems. In fact, raising littermates together from day one is a good way to ensure compatibilty. But of course, genetic diversity is better.
Yes, you should keep them together if your purpose is breeding. You can't do much about the size difference. You could give her more food than the male if you think he is hogging all the food.
