Yes substrate can cause harm. It depends on the situation and the substrate.



If your potting soil is laced with something like pestacides, fertilizers etc. then it could harm him.



If your thinking oh no he ate some leaves or dirt etc. will he be ok? Yes, in the wild they do not have a waiter to hold there food or set it on a clean plate. Some species eat dirt to better their health. For instance the macaw eats high amounts of clay. They do this to help protect themselves from poisons etc..



Ok getting off topic, anyways your little one should be fine. They will digest and pass most anything if conditions are right.
