I saw a custom cage online and they were using smooth stones about the size of a golf ball for substate. I have almost finished building a cage for my iguana, and I thought that looked real good. Are the stones a safe substrate?

I think I know what you mean.
They look shiny when wet, often used for ponds etc?
A golf ball could be swallowed by a large adult... get the biggest you can find. Kinda tricky, but since iguanas are arboreal, and if the enclosure is tall enough (over 6 feet), the animal should spend most, if not all the time up basking and moving about.
I have seen such stones in bigger sizes (about the size of a baseball). I'd go for those, to be safe.
