should I seperate these 2 heating elements and put 1 on each side of the incubator. 9 seperate clutches of eggs will fit in this incubator.

I would, I would also include a fan to circulate the air. You do not want to end up with "hot spots"

Yes and add so type of computer fan or you might have hot spots or cool spots if you don't.

I wouldn't bother separating the heating elements. I would just add a fan. At little air flow would keep the temps more even throughout than just splitting the elements IMO.
