i'm suppose to put the eggs in the incubator in the same position they were laid. so what if one was laid standing up long waise? i caught it right after she laid so did the embrio have time to settle in that position?

Good question. What I looked up in the Herpetoculture of Leopard Geckos (Ron Tremper) is you can handle newly fresh eggs with out concern about rotation issues for the first two weeks.
I've even collected eggs laid in different positions & corrected it when I placed them in the incubator without a problem.
So it sounds like you will be ok.
