Should the wood underneath the faux rock mold be sealed?
I would say yes, it should be sealed, but I can also see where some faux rock methods might be enough.
I assume you mean the wood that makes up the cage carcass, correct?

Yes, I cut a hole in the floor and built a pool out of some scrap wood. The pool is designed to be removable; the faux rock frame is based on the pool. The pool is basically a box, with a frame to support the weight. I was wondering whether or not I should seal the box and then start the frame. I think I'll go ahead and seal them.
