I just finished my new enclosure that is made of Birch Plywood covered with Polycrylic. The substrate that I will be using will be mulch or aspen. What should I cover the bottom of the cage with to make it more durable?

Scrap vinyl flooring is probably the easiest choice, although make sure you get something slick/glossy enough for easy cleaning. The scrap vinyl I have in my Bearded Dragon cage is super easy to clean while the floor I have in my herp room itself is not easy to clean at all.
Maybe Happy Hillbilly can provide some input on what to look for in an easy to clean vinyl floor. Of course if you're looking for something free I guess you can't be too picky.
Otherwise, Sintra or other expanded PVC sign board works as does any thin plastic. FRP panel is another choice.

Did you put the vinyl flooring on the cage floor permanent?
I did. I have a layer of foil faced insulation underneath and was worried about getting anything to stick to the foil. IIRC, I used liquid nails to attach the vinyl the the foil faced insulation and then siliconed the edges where the vinyl met the plywood walls.
It held up fine for a number of years but I did not have anything with high humidity in there. The bearded dragon is long gone so I may modify the cage for snakes requiring high humidity.

I was thinking of just cutting a piece of plexiglass to cover the floor and just put the bedding over the plexi.

I'm not a huge fan of acrylic/plexiglas in this application but if you already have it by all means use it. My issue with acrylic is that it hazes easily and does not react well to many cleaners. What this leads to is a slightly textured surface which can be harder to clean.
But it is not the worst choice either.
