Dragons have very little smell. I think they smell a little like butterscotch, certainly not bad smelling. Dirty cages definately smell bad though. The trick is just to keep the cages clean. I have 28 active lizard enclosures right now with no significant smell. Sand has a slight odor to it also.
cage design has nothing to do with whether a dragon smells or not. A cage that is spot cleaned every time a dragon poops and cleaned thoroughly once every month or several months (depending on substrate) should have virtually no odor at all.
If your dragon ran through their poop, give him a short bath and using a toothbrush gently brush away any stuck poop around the vent and tail. A mild soap like ivory can be used to help lift dirt away.
