I have used both a non toxic fabric paint that comes in little tubes to put dots on the dragons, and I have also used black marker. Both come off when the dragon sheds.
I have used NON-TOXIC Blue/Red DOG NAIL POLISH sold at PetCo/Petsmart.
I know it sounds cheezy... But my fiance has purchased it from the petstore b/c it says safe& non-toxic if chewed off/swallowed.
Works well for me. Approx $4-$5 a bottle.
**** I have heard & seen people use REGULAR nail polish and permanent markers. Their dragons always remained fine, but the vapors from both chemicals seem too strong for my discretion... So I would recommend it.

I use non toxic fabric paint as well. Comes in many colors, no fumes, dries quickly and comes off when they shed.
