diarrhea/loose stools

My 11 month old shiba has had loose stools and diarrhea for 3 weeks now. I've taken stool samples and the dog himself to the vet twice. He doesn't have parasites. The vet said that he has a high content of bacteria. She put him on amoxicillin 100mg twice per day. I got the perscription on the 2-11. The first couple of days, it seemed to be helping. Now with only a day and a half left to go on the meds, he's back to the runny poos.

The poo starts soft and light colored and goes to yellowish brown liquid by the end.

I've read back in the history and found reccomedations for lycopodium, probiotic, and podpohylum. Should I give these a try? Would I find these in a health food store?

The big question is: Am I doing something wrong? Is his food bad and should I throw it away? I store his canned food in the fridge for up to 3 days after opening it. (I usually use it all in 2 days, but sometimes 3) His dry food is kept in a cupboard at room temp in it's original bag. The bag has a ziplock. When I put his food down on the floor, I'll usually leave it down for up to a couple of hours.

I've tried mixing pumpkin in his dog food. It didn't help. I haven't changed his food.

Podophylum often helps with yellow, runny stools. I would add probiotics at any rate, as the antibiotic is going to kill the intestinal bacteria, and you need to replace it with the proper bacteria. Why your dog developed diarhea in the first place is hard to say; it might be this particular batch of dry food, or he may have picked up something outside. In any case, he should be over it in a few days on this protocol.
