My mouse is pregnant, should I seperate her from my other mouse once the babies are born?

no.

Other females in the colony will help take care of the babies. For first time moms it is best to not disturb her when she has her babies for several days unless she is really relaxed with you before hand. No new mice should be introduced in with her or any major changes to her environment. Try not to clean the cage a few days after she gives birth so as not to stress her.

If she is housed with a male mouse, you may want to remove him before she gives birth, if you don't want her to get pregnant right away.
