About 2 months ago, my two "female" pigmy mice had 4 babies. Then they had another 5. I checked today and they have had another 5!!! What should I do with all of these mice?????

Remove the males from the colony.

Yes, but there is only one I can tell 100% is a male. I don't want hime to be lonely.

As long as the male is in with females, he will breed them as soon as they come season or give birth. Within 3 weeks you should be able to tell what mice are male and which ones are female.

Remove ALL the males. Remove the baby males, too, before they're older than about 4 week.
Males are terratorial. He will fight with any other male you put in with him.
Males when put with females keep breeding them again and again, keeping them pregnant until the females die an early death from all the stress of constant pregnancies.
If you're worried about being lonely, think about what's going to happen to the dozens of new lives you're helping to create. What's going to happen to them? Will you keep them all? Keep in mind that every male in that litter you just bred will also be likely living alone.
Take the males out. Find them good homes if you can't keep them... but either way remove them now.
exactly, funchy. Problems like this just frustrate me.
