This doesn't sound normal. I would try feeding a different food to see if it helps. A higher quality diet if you can afford it, and at least some of the diet should be canned food.

We feed him dry Iams kitten food, it is what the rescue facility recommend we feed him. I am happy to buy whatever is best for him, so is canned better? A different brand? Happy to receive suggestions and opinions...

Since he's already used to Iams brand, I recommend trying to mix canned and dry Iams kitten food together and see if the litter box odor is the same. I'm wondering if a more natural diet (canned) would make a difference. I wouldn't advise just suddenly changing your kittens food from dry to canned because of the possibility of gastrointestinal upset. If he does better you can gradually switch him over.
