You can put 'em in horizontally, this way you can cover them with a few inches of water. If it looks a little deep you can put a few rocks in so the turtles can rest but still be underwater if they want to.

Talking submersible! I've never used the other kind, not even for fish.

A submersible heater can be better to use. Some of the fish heaters cannot be fully underwater and hang on the tank top. They also need the water to be filled to a certain line on the heater, make sure it does not have that.
Learn from my mistakes... Regular fish heaters=bad news. I once used one of the standard kind of heaters. The problem is that if a little bit of the heater isn't in water there is potentional for the following disaster; Turtles splash around a lot when you are feeding them. The part of the heater that isn't in the water gets WAY too hot. All it takes is a drop of water to be splashed on it and the whole thing will shatter and explode. Luckily all of my turtles were ok. I reccommend getting a fully submersable heater, one of the titanium ones. Your turtles will NEVER be able to break it open, you can position them about anywhere in your tank, and you set the temperature on a dial that is outside of the tank. Oh yeah, they also have a suction cup heat sensor that can be mounted about 12 inches away from the heater to help ensure a more accurate temperature. The company that makes them is ViaAugua and they are called titaniumtube heaters. Trust me, they are worth every penny. They are also the safest choice for turtles.
