I'm going to take a guess here.
I would say that the algae, in of itself, is not harmful to the snake. However, the algae growth is potentially indicative of your water not being as clean as it could, or maybe, should be (algae doesn't grow in pure water). And, if your water isn't clean, you might be culturing bacteria that could be harmful to the snake.
This is just a guess. There might be something about algae and snakes that I'm just not aware of however.

` Is your water bowl easily removable? If not, your problem is going to get worse than algae. Most algae are not harmful, but are feeding on nitrates and phosphates, which are animal waste material. These waste materials will also feed bacteria. They may already be in your tap water. If you're going long enough between scrubbing and disinfecting you water container for algae to grow, disease will follow. The snake may have a higher tolerance to crud than we do, but at some point it will get the snake, too.
` The same goes for the substrate, and all surfaces inside.
