Tony, without a photo or clearer description we can't help you much. There are a couple of things that might lead to conditions you could describe as 'brown patches'. The simplest is areas of retained shed skin that could result from the cage being too dry. This is common enough with recent imports, and can be solved by soaking the animal in a shallow tub of water kept at the same temperature as the cage (say, 85 F). A half inch of water is all you need.

WC animals often take a beating in capture and shipping, and it is possible that these are skin abrasions -- do the scales in the affected areas seem to be of normal structure?

Lastly, I have handled quite a few wild tree-living monitors that had gotten into sticky sap, and had patches of dirty dry sap all over them. Again, a good soaking would solve that.

Unless the skin in or around these patches is reddened or swollen, I'd look to simple causes such as those above. If the skin looks irritated, get your animal to a vet promptly.
