What would I use to fill in the space (if any) between the boards to water seal them? Like an aquarium/silicon sealer, or something more for wood, like a caulk? Also, what would I use to fill in the gap left by screws so that I could sand it down flush and add a stain/finish to it?

what i do is counter sink screw holes by pre drilling everything, and then i fill them in either with a dowel rod or wood filler. for the seams i will use either aquarium grade silicon, or tub and tile caulk. then after a fw days drying time i will sand smoothly and paint then it looks like it is all one piece that was meant to be.
