Maybe if you give us a little more information we can help better.
What kind of fitler is it?
What size tank is it?
What is your substrate if any?
What is the temp of the water?
Do you feed your turtles in the tank or in a seperate feeding tank? If you feed them in the same tank, what do you feed them?
Is there live fish or plants in the tank?
What kind of filter media are you using?
I think if you answer those questions we can figure out the problem.
It sounds like your filter can't keep up with the waste produced. I would do a total water change and buy a better filter. How big of a tank is it?

I have a dinky little ground filter and I completely change my water out every week to every other week. Pretty much when that water changes colors (it starts turning cloudy and yellow only a few days after though). By then my filter is usually shot too, i just run water though it bang it out for a good 5 minutes, run it through some clean water, and stick it back in. Try feeding in another tank (my turtles won't do this), you could try another filter, a bigger tank, or many even water conditioners but it doesn't sound like that will help much if you filter is filling up anyway. The best thing I can suggest to keep your turtle waste down it to use no substrate (bare bottem tank) it might look less attractive with no rocks but it completely emliminates that risk or your turtle eating a rock, and it makes the tank alot cleaner.
