Ok, I have had my hatchlins for 10 days now. They have the basking lamp, as well as a UV florescent lighting hood.
I noticed a small black looking area on one of the shells, and in two days it has only gotten worse..now there is three black spots on his shell??
What am I doing wrong???

It could be that its stressed do to its new environment. But im not sure. Have pics perhaps?

I will take some tonight.
I have been on the internet all day. It doesnt look like anything I see listed, such as "shell rot" or any other fungus. It is really odd...

Yea show a pic if possible..
It could be just your observing them too closely. If your turtle is behaving normal then it shouldn't be a problem. It could be you think the shell always stays the same but it doesn't. I remember my RES used to have lots of dark areas on its shell (like a pattern) and now that hes old the areas are just larger since hes grown bigger.

Well I'm not too sure but I don't think it'd be a huge problem
