I know that windex or tile cleaner say not to use around pets but do you think a light spray on a paper towel to clean up the tiles and poop would be okay and safe?

I wouldn't risk it. I just use some warm water on a rough sponge and some elbow grese normaly cleans it right off. If not a scrapping blade (like those sold at homedepot to scrap paint off windows) works well. It may not harm ur gecko right away but it could hurt is food which then well u get it...
