Well I tried the paper thing and my skink continued to scratch at the sides. I guess I"m just gunna have ot live wiht it...

Probably a WC animal not used to confinement. Give it some time to settle in and adjust to his new surroundings.
By the way, leave the paper on as it will give the animal a sense of security.
