So long as the fungus is superficial, you can easily treat the turtle by dry docking it and applying 2% Chlorhexidine gluconate solution or tea tree oil twice daily.
Should the fungus have penetrated the surface of the shell, you will need to take your turtle to a veterinarian well versed in herpetofauna medicine for medication and debridement of the infected shell areas.
The next step would be to evaluate your husbandry methods, as to prevent a future recurrence..
