Do you have a macro, or better yet micro, lens or setting for your camera? Holding the camera closer,unfortunately, doesn't make the image any sharper, so we can't see anything past the blurriness.
Try just focusing the camera in good light(go outside if you have to) and hold the turtle at different angles.That may help show the problems you're asking about, especially indentations.
You ought to be able to get within 2-3 ft of your subject.
Also, shoot at f8 or higher for better depth of field, if its not completely automatic.
I still shoot film, so I don't even know if digital cameras do the same things.

Am I wrong or does the shell also look like its "blushing"? Looks like some kind of infection and I would recommend getting this turtle to a good reptile vet asap.
