Simple answer to ALL of your questions...seperate the dragons. A male and a female can almost NEVER be housed together without the female becoming extremely stressed out.

1. Her foot is hurt because the male attacked her (and will continue until she is seriously hurt/dead) Solution: seperate them

2. Her dark appearance is probably due to the fact that she is stressed because the male is intimidating her, possibly taking the better basking spot and food, and attacking her. Solution: seperate them

3. She is probably smaller because the male is intimidating her, stealing the better food and/or better basking spot. Not allowing her to be healthy. Solution: seperate them

Read the other 5 or so posts on this page asking the same questions...a male and female can almost NEVER be housed together successfully

Even if males and females can be housed together (people have different oppinions) neither one is nearly big enough to be housed with eachother... An 11" female is certainly not heavy enough to breed, and they *will* breed if you don't seperate them. I personally do keep a male in with my two females in a *large* enclosure, I have two basking spots, and feed each individually, the point is that although it can be done, you must:
1) take precautions such as feeding them seperately...
2) make sure they are old enough and big enough to breed. (At least one year, preferably 1.5, and 300, preferably 350 or more grams)

Because of this I do think you should seperate them AT LEAST for now...

I agree that you should seperate them. They are too small and dangerous breeding can occur at this age. The female will likely grow if she is seperated. You can reintroduce them at a later breeding season if you wish to breed them, if not, i would keep them seperated.

Another point, the colors of the "sandfire" type dragons come out much better if they are allowed exposure to natural unfiltered sunlight. If you can, try taking her outside to bask in the sun for at least 3-4hours a week, you might see some improvement in her colors. I would make sure she is situated and unstressed in her new tank before doing this.

I would also get a fecal done because the presence of the male could have stressed her to the point that she now has parasites. a fecal is cheap and a great way to check up on your dragons health
