Fruit Flies in Incubator

I have lots of fruit flies in my incubator due to some bad eggs that are attached to healthy eggs. How can I get rid of them? I have cleaned it out but they reappear instantly... HELP!

The fruit flies probably arn't going to hurt the remaining eggs.

I would attempt to clean off what you can of the bad eggs. They can be cut, while leaving some of the shell attached. The insides can be swabbed away with gauze and or cotton swabs. A very dilute betadine solution can be used to finish off the cleaning, and will help reduce any bacterial colonies.
