Can I stain my Dragon's wood enclosure or only seal it??

I'm not sure what you're asking.
You should seal any Bearded Dragon cage made of wood. A stain by itself is not a sufficient sealer. So you should "seal" the cage regardless of whether you use stain or not. Whether you use stain depends on the look you want to acheive.

What is your cage made of exactly? For now I'll assume it's a type of wood, but it will still be helpful to know exactly what you used. If it's plywood, what type of plywood?
At any rate, I sealed my BD cage with Polycrylic, a water-based polyurethane. Just about any water-based polyurethane would be sufficient.
But I would use something more durable for the floor. I used a scrap piece of linoleum flooring which has worked well.
