Sometimes, when it is warm, tortoises take more frequent breaths as their metabolism is up. The bobbing you are witnessing is the tortoise's head moving against the nasal passages, which expand downward (you can depress under the chin to find out if a tortoise has severe respiratory distress). This is entirely normal.
