i am treating my turtles for worms at home (i know that is highly unadvisable) but i need to know if anybody has any input on the issue of keeping the filter going or taking it out of the tank so as to avoid possible recontamination or to avoid eggs from being circulated through it?

I take it you have seen these worms? Is the turtle still eating? Snappers are notorious for having many different kinds of nematodes, trematodes, protozoa, etc. As long as the turtle is eating okay I would not treat it.
