Hey i have a medium sized red footed tortoise about 9 inches long, and a small baby yellow footed tortoise about 2-3 inches long. Is it ok to keep them in the same enclosure?

NO. The large one may intimidate the smaller one, which will then be stressed and go down hill healthwise.
I had this happen years ago with two that had smaller size difference than yours.
