Lately when I change the water in my baby painted turtles tank, I find little micro/thin slices of what looks like scales from the shell...maybe three or four of them. He is healthy otherwise and doesn't seem to be hurt or sick in any way...do they shed sometimes?

Yes they do shed. What you describe does sound like normal shedding to me.
