I would keep them separately. The larger male is likely preventing the smaller male from accessing food. I don't have much experience with anoles, but I used to have two males and one female iguana. The larger male iguana refused to stop attacking the smaller male. We had to build a separate cage to keep one of the males to keep one from being killed.
