Rocks/gravel in pond

I have two preformed ponds combined for a total of around 350 gallons and I have decided to ditch the preforms and switch to a flexible plastic liner.

I have seen at the nursery by my house a nice pond full of rocks and gravel (and of course they sold me a DVD on how to make my own).

Now I am hearing that with live fish and turtles in my pond (too many of both), I should never have rocks and gravel on the bottom because it just creates crevices where the debris and waste can fester.

Does anyone have any details about this? After owning an aquarium for years it makes sense to me - I always had an undergravel filter and had to vacuum out the gravel regularly
