Kerri, it really sounds like you are doing everything right. IMO, it seems that Spirit is very accepting of Trouble so it seems that it's Trouble who needs to loosen up and start accepting Spirit. If I were you, I'd just let them be together and stop worrying about it.

In my four cat household, a couple of years ago, I took in a little dumped kitten and all four of my cats did not like the idea of an 'intruder' on their territory. For a short time, I kept the little kitten in a cage so the bigger, older cats didn't hurt her but she just meowed something terrible so I just let her out to run with the 'big cats'. It took a few days for them to accept her. Samantha was the first to 'mother' her and play little games with her. Not one of the four, tried to hurt her in any way, just wanted her to leave their home. It didn't take long for the 3 other, older and much larger, cats to fall into place. They all became totally accepting of the little kitten.

Your situation does not sound nearly as critical as mine. So I would just recommend that you let Spirit out since he's had plenty of isolation time, and let Trouble just get used to it. I think that Trouble will very soon become accepting of Spirit and become his constant companion.

Good luck and be sure to let us know how things are going with these two!
