Basically he is say in cat language...settle it down, I am the boss, you are the baby now stop it. Mother cats will do this to a kitten who is being a pest, she will pin it down and just hold it there until it gets the point. Trust me, if the big cat was hurting him, he would scream like a banshee. Try not separating them next time and see if the big one turns him loose on his own. If he basically behaves when he is out and about while you are awake, then my next step would let him be out at night when you are asleep too.
